OP here. There is another thing that puzzles me. The homunculi that are bred into vessels,are generally very short and small people. Why Ilya is a girl-like woman, while her mother remained as a fully grown-up lady?

Cause Ilya was flawed. I suspect something to do with how they had to quickly prepare her to be a host for the Grail, seeing as they knew it wouldn't be long for the Grail to manifest again. Usually, it takes about a hundred years almost for each Grail War to take place. This one started after only ten, so they probably fucked up her body whilst hurrying.

Not like they cared about her anyway. She was Kiritsugu's daughter - that in itself made her expendable.

I said I suspected that it was something to do with the Grail. I never read F/Z, so I didn't know that.

In the end, it seems that simply put, she was flawed. Maybe it was because of the Einsbern family allowing an outside magus to provide his seed. Didn't the family choose to restrict any or all magi from 'mixing' with their breeding pool? Kiritsugu was the exception because they were getting desperate.

The funny thing is that, IMO, the Shirouko ending makes a whole lot more sense.

Ilya's going to die anyways. It makes a whole lot more sense to bind a human soul to a humanoid body, and what better one to use?

And souls tend to affect the bodies they're in, and vice versa, hence Shirou becoming a bit more like the little girl and the little girl becoming a bit more like Shirou.
