Frankly there's very little in the way of lesbian undertones inside the anime proper, contrary to what one would be led to believe.
For one, all I can remember from the first season that might be somehow looked upon as fuel for yuri fantasies is the episode wherein they set up some school play and Nagisa and Honoka played Romeo and Juliet respectively, though as far as I'm concerned it struck me just as one of those awkward situations protagonists are caught in during their everyday life, which are not all that uncustomary in the maho shojo genre.

It's because of the whole premise behind the first 2 seasons. They can only transform when they're together. They can only use their most powerful attack when they're together. Both of them together are a whole lot stronger than one of them alone. So of course that is going to lend to yuri stuff.

Heck in the first season there was one episode where they separated Honoka and Nagisa and Nagisa was all distraught while she looked for Honoka. That's in addition to the Romeo and Juliet thing.

Granted, I still somewhat agree with you. The yuri in the series rarely strayed from being an inside joke among staff. And on that note, the mangaka played on it far more than in the anime.
