ZUN is the architect. Yukari would be the oracle or perhaps one of those guys that pirates people into the matrix, only she isn't because she's just as trapped in the virtual simulation as the rest of the touhou cast.

Even thinking about crossing over Touhou and The Matrix hurts my head. However, I suppose if I think about it from what I remember of the trilogy and some of the games I played around it, fictional monsters are basically older progams no longer in use but haven't been completely deleted (I'm sure someone will correct me on this). So Gensokyo could be some kind of forgotten area or even a haven for these programs and glitches, hiding in order to avoid being corrected each with their own broken functions.

To this end you could imagine someone like Keine being a rewriting program keeping the fake history of people within the Matrix in check before they moved on to the modern day model of the Matrix rendering her obsolete within the new setting.

Yukari's power set makes her kind of like the key maker... ugh, damn. I'm too easy drawn into this crap. Picture somewhat related.

Well yeah, but then youkai don't think in exactly human terms either but, like programs, pick up habits from existing around humans.

To expand on exactly how Gensokyo would work, it would basically be a old section of the Matrix which simply hasn't been updated to the latest virtual reality model the rest of the system runs on. It runs instead on a older fantasy model the machines tried for a short period of time, allowing humans still connected to that part to exceed the limits on the more recent models because it fits the setting.

Hell, while I'm at it we could say that Gensokyo's administrator and protector, Yukari purposefully put it aside in the Matrix to avoid attention and then sought to provide it's own power supply so that they aren't caught out when programs investigate discrepancies in power usage. Yukari herself, along with another program subservient to her occasionally snatches new humans for her own power grid to run her little haven.

Yeah. I'll stop now. It's more a exercise on how far I can take it then it is actually wanting to cross the two completely unrelated fictions over.

Yukari is in fact Nyarlathotep, the crawling chaos - or rather, Nyarlathotep is but one of Yukari's myriad of avatars, acting just barely within the comprehension spheres of the fleshy minds of mammals, inciting doubt of reality, delusions, and a lack of being excellent to each other.
