Learn how shikigami work in 2hu, they are basically spirit software installed on spiritual beings to act as slaves, they do not exist on their own. And since kitsune-Marisa seems to be weaksauce, I doubt Yukari will bother with her once she needs a new slave

The first one is that the"original" fox doesn't matter. ZUN simply reversed the original myth with an unintelligent fox-thingy being possessed by a intelligent shikigami.

So are fox youkai. They're not the soul of a fox, a fox is an animal and has no soul. The spirit grows into existance inside the fox, just like tsukumogami. It's not equivalent to a soul in that the fox doesn't need the spirit there to be normal fox.

Ran is possessing a fox, that may or may not be inhabited by a youkai spirit. Previous canon works were Yukari punishes Ran for forgetting she was a shinki and fighting humans without permission points towards the conclusion that no other intelligent spirit inhabits the fox. So the fox has 9-tails because Ran is a powerful kami spirit that has inhabited it for a long time.
