The ones by Harumao (How I Got Rich, Orbital Rabbit, and Private Utopia) are absolutely brilliant. Much more cinematic in scope than the typical MMD, he's a really talented filmmaker in his own right.

Distorted Borders, Distorted Borders Yin and Mugen Zakai (view them in that order) by Kani are also really good, with a very distinctive style and a refreshingly creepy vibe. There's more to the story, which you can see in the previous vids (Break Through the Boundary, Sealing Club Let's Go Red Magic and Remember Cherry Blossom) if you want a bit more background. His Touhou Akyuuden series is also definitely worth watching, just didn't want to post more than I already did.
