I was wondering, what exactly are those winged girls in Touhou games that attack you in each level?(like Lily for example in TH09, but she seems to be some kind of a midboss in that game) Fairies of some sort? And why are they attacking you anyway?

Fairies attack you because you are encroaching their territory. Or they think they're being funny or playful.
Fairy maids attack you because they get kicked-out of the mansion if they don't.
Ghosts attack you if you try to break into the Netherworld.

Weaker youkai. There are more youkai than there are humans in Gensokyo, not all of them are as insanely strong as the named ones. Even Cirno is in the top 0.1% in terms of power when considering all the youkai.

I can't remember in which, but it's been said in one of ZUN's canon works that the average human is about an even match in battle for the average youkai, and humans are better at working together than youkai, so the human village does fine unless someone REALLY powerful attacks it.

Presumably there are plenty of human magicians as well, even if none of them are quite as powerful as Marisa.
