So how come Chen doesn't run away from Ran and strike off on her own? It seems like she'll be forever reduced to the status of a pet if she stays with Ran.

Because Ran was hand selected to be the personal handmaid/servant/chief-of-staff of arguably the most powerful/important person in Gensokyo. It is both an honor and a privilege, and Ran is a serious type.
Same with Chen, she's young but dutiful. Her honor is one step down, and she hasn't earned the right to the family name of Yakumo yet. While I never want to see Chen grow up it would be quite touching to see Yukari give her the family name when she reached adulthood.
