It's weird but in the end ZUN pretty much took the high road on this. In the end he's on record both saying that they're not canon but at the same time he's also said that both the PC-98 and Windows games are connected (As you might recall both Alice and Yuuka refer to PC-98 times in PCB and PoFV)

I can't find exactly where he says it but to my knowledge his most recent stance on it is that they're both canon but whenever there's instances where the PC-98 canon conflicts with the Windows canon, then take the Windows canon as fact.
