They were probably taught by someone how to clean their clothes. There are bodies of water in Gensokyo, and even if no one showed them how to clean their clothes it isn't too hard to figure it out yourself. Even just a quick scrub in some water will be okay if you don't have anything. I'm sure baking soda is available there though.
