I enjoyed going through Genius of Sappheiros with a friend, each of us controlling different characters. It's a little annoying to split 5, but still fun.

I have tried for hours on hours at getting a working copy of GoS.
90% of the links out there are broken or have corrupt files.
The few that have work have lead me to a working Japanese copy of the game, but any English patch I find just breaks the game.

Suwako's Jumping Shooter (Suwapyon) is a good game for 2 players.
A Touhou fan game featuring Suwako on her adventure across Gensokyo, jumping and shooting all the way. A 2/3D shooter with some traditional Touhou mechanics.

I found two more Touhou games for 2 players co-op:
Gensoukyou no Nazo (The Mystery of Gensoukyou)
Features a co-op mode for two players and the developer has added more than 20 new playable characters.
Also, more than 200 stages have made this game as the biggest works created by the developer.

Touhou Shisengeki - Toho Dead Line
Is a simple vertical shmups where Nitori must shoot waves of aliens and monsters behind her defense lines.
Both Nitori and the defense line have life meter, if one of them runs out, the game will end.
At the initial level only one wave per rounds, but at higher level several waves of monsters will corner player.
