Here's the thing:

JAST has some very cool licenses and a bunch of licensed games that aren't crappy sexfests with bad art. They have one fantastic translator and connections with good fan translators. Why can't they just get something done? Is it really all Nitro+ delays?

This is what I don't understand. Nitro+ clearly gave them permission to translate Saya, etc, or they wouldn't be advertising their work on them. Once you have licensed a title, how the fuck is the original Japanese company holding you up for months, years at a time?

Are they checking every line with the original creators? How terrible are these contracts? Why doesn't someone at JAST say "Hey, these delays are ridiculous?" Are these guys even running a business?

It's also the only project which is remotely interesting besides SubaHibi with a reasonably chance of getting finished in the foreseeable future.

Ixrec only translates flavor of the month stuff, TakaJun is busy with work, Makoto is trapped in the Eternal Hell of Delay which is called JAST and all the other people are only translating stuff which doesn't interest me at all. If you're going to practice in translation, translate. If you're going to practice in hacking, hack. I think you should concentrate on translation first and then (having translated prologue/first day/chapter etc.) check whether you're determined enough to go until the very end. If you are, find out which engine VN in question is built on and then check whether it's already been hacked. Try arc_conv http://desu.ru/forum/topic/330/ and AnimED http://wks.arai-kibou.ru/ae.php - these can help you determine the VN's engine.
As for immediate future, I'd say translate into a simple text file using clear phrase separators to make (possible) future text reinsertion easy. For example, split phrases with an empty line and start choice lines with '*'
