Reimu is conflicted because she really is nice but her duty is to exterminate youkai. Exterminating the youkai only means to get them to stop doing bothersome things, though. She complains about having to go out and beat people up because it's work, but it's when she's the happiest, and she always becomes friends with the youkai she beats up. At the end of Sangetsusei, the three fairies actually go out of their way to sabotage Reimu so that she beats them up and they become friends. Everyone comes to her shrine, but since she only beats up youkai she gets no recognition from humans, and her shrine has become a shrine filled with youkai, ironically. Of course, this also keeps humans away. It's really quite hilarious.
