What are some of your favorite alternate interpretations of Touhou characters?

In Tohonifun's doujin series, Flandre was actually the less bloodthirsty of the Scarlet sisters. Remilia was incredibly prideful and refused to withdraw from a pointless fight to the death against Yukari, Yuka, and Yuyuko, but Flandre stopped her and told her there was no meaning to the fight anymore and the era of vampires had come to an end since they were the only remaining ones. However, it is against the vampire pride to back down, and Remilia tearfully broke down and cried as she concluded that her only sister must have gone insane to not uphold their species' pride. A vampire that does not crave battle is a broken one in her mind, so therefore Flandre must be broken and mad. Presumably this caused her to lock Flan up and actually cause her to become insane, unable to understand why her sister would do such a thing.

Tohonifun's Koumakyou is very funny. Especially when Reimu acts like a badass against Cirno even though she plays on easy mode and then Marisa says she is the worst.

I like Ichinose's take on Sakuya's backstory. Most people go for the vampire hunter past but it was refreshing to see a young and homeless Sakuya somehow making it to SDM and forming a sister-like relationship with Meiling while restoring SDM's greatness. It's also refreshing to see Meiling portrayed as a competent member of the household.

I like seeing Reisen depicted as a PTSD, badass rabbit with a unhealthy addiction to all kinds of guns. Though I don't like it when the guns replace her powers, she still has to use her eyes and magic sometimes!

Haven't you heard of artistic interpretation? Lots of historical/mythology-based stories often include author sidenotes commenting that they did the research and know what really happened and maybe even give a lesson on it, but chose to deviate from the source in favor of stronger storytelling.

Also OP's case does not actually contradict canon, since canon talks about now-she's locked up because she's nutty. But this is a rather different and interesting take on how she became insane in the first place.

Someone needs to call Japan, they need to know that some anon on 4chan prohibited to create Touhou doujins.
Considering that 95% of at least decent doujins have some kind of derivation from canon, I guess you don't like fan works at all.
It's probably really painful for you to love Touhou. All you have is 1 game every other year and 1 another chapter of official manga (that can be read in like 5 minutes) once a month or two.

Flandre is not locked in a basement (that alone is top ten on a "you know you're a secondary when..." list), and is canonically a nice girl.

People read she's insane and can destroy anything and figure out she must have been going on killing sprees every other week, but in reality it's something alike "we can't comprehend what she's saying and we don't know what she'll do next, better keep an eye on her at all times".

I'm not sure how to answer that. My interpretations are pretty alternate, but not as in they're THIS interpretation or THAT interpretation. I pick and choose from them all and form my own views of my Touhous, none of which are consistent.

To start I would recommend you At Chirei: http://danbooru.donmai.us/pool/show/1407.. Very heart-warming and charming story (although it's very 'secondary' since author disregards canon. For example Satori and Yuugi are friends in this story).

I like a fair number of Atatsuki Dou's blatantly non-canon stories but for various reasons Atatsuki a shit.

Also there are a lot of works I was going to name but then I realized most of them weren't really "alternate interpretations," they were just filling in backstory (or adding new story) in various ways that were more or less plausible.
