The Doctor and friends will probably make it in the same time, and since in Gensokyo the good guys win*, the Daleks are fucked unless they choose to embrace the ways of Gensokyo (unlikely).

If I had to actually think about it, I would put Daleks low on the list for a sci-fi antagonist race capable of invading Gensoukyo; their survival suits are poorly suited to the types of (bullshit OP magical) resistance they would encounter. Hell, I would even have doubts that a Borg Pearl Harbor would be effective, as it would have to adapt to entirely unknown forms of attack.
