Realistically, the art club would be the most useful. Manga club if there's no art club.

Alternatively Kendo or Judo are both cool.

I want to be the only guy in the naginata thing club, and seduce all the males and make the girls jealous with my beautiful face and hair.

Genshiken, if available.
If not, I'll join the tea club and the chess club, become president of both, then merge them into the most pretentious club imaginable - the Refined Society of Sophisticated Entertainment and Tradition. We'll drink tea and play chess and other sophisticated games. With time, we'll permit other board games like Settlers of Catan or Carcasson. With time, the club will gradually "degrade" until the main activities are drinking tea, playing touhou and discussing currently airing anime. Then I'll finally have my /jp/ club.

I joined the anime research club but not surprisingly no one was very interesting. At least we watched some good stuff and not miyazaki bullshit. Stuff like 5cm and diebuster.

Also in the ski and badminton clubs. The people are pretty fun but full of normals.

If I get another chance as a Japanese student, I'd strive to do the complete opposite of what I did as a western high school student. Each class has a representative or two, then they're called out to some sort of 'congress' to form the student council. Parties will then be formed. From there, they're elected by the students. They do campaigning and stuff, too. They also have a say when the school administration meets up to discuss matters.
