I store my collection of Touhou art categorized by character or pair of characters (with a folder called "group" for 3+ character art). So for example, I have these folders:

alice
alice x aya
alice x flan
alice x iku
...
aya
aya x cirno
...
etc.

I realized that makes a graph of ships. Each folder without an " x " is a node and each folder with one is an edge between nodes. So I tried visualizing that. This is the result; the size of each edge is 1 + log2(number of images in the ship folder). I tried auto-positioning the nodes with Fruchterman Reingold and then untangling the graph, but it's still pretty chaotic.

That's actually only 6 images. Here's some raw counts for reference:

log2 makes the weights look much more similar than they really are, but without it the edges are way too thick. This isn't a perfect data vis by any means, but I think it's still pretty interesting.

I've used scrapers for whole artists before, but mostly it's saving images manually from Twitter and Pixiv and /r/touhou. I tend to bookmark images I like when I see them, then on the weekend I'll usually spend an hour or two downloading the images and clearing bookmarks, while listening to a podcast or waiting for code to compile.

I generated a .graphml file with a home-made Python script and networkx, and rendered it in Gephi.

For a fully-connected graph like you'll probably get from Danbooru, you'll have a hard time making it readable. I recommend some threshold for even including an edge in the graph at all, and some better color-coding than what I used.
