The former has custom music/cries, a slightly modified script, and Johto postgame. The latter allows you to make use of branching evolutions at any point, is more difficult (in a good way), and has a fully functional Battle Frontier. Both have the Attack/Special split despite being Gen 3. Pick your poison.

Soga no Tojiko has a really stupid location, too: In the grass on Birth Island, which you can only unlock by beating Red at Mt. Silver. You have to beat the hardest boss in the game to get her. The only reason anyone would bother to get her is for completion, bragging rights, or rolling with a full Taoist party if you choose to do a New Game +.

Mamizou is on the ground in the waterfall room connecting Kanto and Johto, Yoshika is in the grass at the Ruins of Alph, Toyosatomimi no Miko is on the ground in the Dragon Cave in Johto, and Mononobe no Futo is in the Slowpoke Well. It's incredibly silly.

You can't even do a proper NG+ in FR without hacking in the National Dex since it's not enabled by default, since all the stones/PC98s/TD chars are outside of the Kanto dex. Heh, I'm a bit masochistic. But honestly, it's actually not so bad, and after the 3rd badge, it becomes significantly less of a grindfest. The only problems are with Yumemi and Satori (dear god, double battle against those every rival fight) and random Sanae with that frustratingly annoying typeset, who really thrash my team. as others have said mixed can help break through walls. I don't know much about touhoumon, but in Pokemon Infernape is a great example of one. It has a high power physical fighting attack to knock out the premier special wall (blissey) and special fire stab to hit the more defensive steel types.

That said I don't think mixed works as well in touhoumon. There's no life orb which sucks, and things being more balanced and spread out across the board also makes it more difficult.

Personally, I think the FR hack sucks big time. Actually, those Tokiko were hella useful against Brock. With their type resistance, Yuugi couldn't one-shot them, and they had their accuracy all the way lowered and then paralyzed by stomp so they were hardly a threat.

The detection appears to be broken. While I cannot really see why (Arrays.copyOfRange(header, 0xa0, 0xac) sounds sensible to me), the debugger shows that the resulting string is REBPRE01?. Some byte off here. Maybe Arrays.copyOfRange(header, 0x96, 0xa1) would do the trick.
