In Fate and UBW, she's not involved in the Holy Grail War in any way. In HF she takes her command seal back from Shinji, joining the Holy Grail War as a proper participant. Most likely she was unaffected in the other two routes because she was not involved in the ritual (as originally it was not a competition but a normal ritual, and joining the war is equivalent to participating in the ritual).

Large part of how much you like HF pretty much depends on how much you like Sakura. I think her inner conflict wasn't written very well.
