Nuclear fusion is the source of energy, humans are used to control it because they machines can't tolerate the EMP. The matrix is actually tun on the spare power of human brains (hence why the Zionites can do crazy shit when they really *believe*). Most of the machines also reside in the Matrix or on some construct related to the Matrix, to minimize the resources need (the only nessassary input to the energy supply chain is water for the humans and carbon, but iron and such are much less plentiful in the wastelands of the irradiated earth).
