There are a lot of theories about the nature of Mima and Marisa's relationship, but we don't know what it truly entails. I'm rather fond of the master/apprentice dynamic, myself.

PC-98 is canon, it's just a different canon.
Which is actually referred to in several official works.
When Reimu meets Yuuka in PoFV, she accuses her of starting the incident and says that things will go back to normal if she defeats her, just like last time.
The only other time Reimu fought against Yuuka was in Lotus Land Story.
Also, Alice seems to remember Reimu in PCB, even though the last time they met was in MS. (Reimu doesn't remember her, though.)
Rather than saying that it's not canon, it's more prudent to say that it is not relevant anymore, or at least for the moment.

Mima at first was the typical "I'm going to kill everyone" villain, and after losing 2 times versus Reimu, She calmed a little down, and started to live adventures searching power (because she wanted to be more powerful, not for killing humans).
Mima is really charismatic if you read her conversations with other girls. PC-98 is canon in some parts, because actually a lot of things can't exist with some windows things. I think Mima existence doesn't interfere with Windows story, so it can be safe asume her existence as canon, she even got referenced in a canon manga by Reimu itself.

Yup. He brought Yuuka back because it was a flower-related incident, and Yuuka loves flowers.
All we have to hope for is an incident where it would make sense for Mima to return. Since she's been referred to as "a deity-like existance of the shrine", it's safe to say that if the Shrine was seriously threatened, she'd reappear. Perhaps she's the guardian spirit of the shrine?
And maybe her attacking the shrine in SoEW was really an attempt to force Reimu to take her duties as the Hakurei Miko more seriously.
If she IS the goddess of the Hakurei Shrine, it'll be interesting to see her reaction to the Moriya group.
But again, this is speculation on my part. Though Mima sure does know an awful lot about the Yin-Yang Orbs...

I'm getting the impression that the PC-98 story, as a WHOLE, isn't canon to the Windows Touhous, but ZUN picks and chooses which parts of the PC-98 story he wants to be part of the Windows Touhous' history. There's nothing that outright DENIES the existence of Mima, as far as I know, as the characters never seem to talk about their past at all.

In a way, Mima is neither canon nor non-canon to the Windows storyline until Marisa ever mentions her past in any of the official games.
