My favorite is still probably "Shining Gensokyo". Though there are many good ones.

I really need to read more. Still, for manga, I'm thinking Two on This Side, Three on the Other Side. I'm not sure just how much credit I should give it though. Were it not for the context of the games, it'd be kinda manipulative, yet somehow, it avoids melodrama.

For written fanfic, I also feel I should mention Alice's Glorious Homestead Defense that manages to explore Marisa and Alice's friendship both intelligently and without becoming a shipping fic. I once thought it impossibru, but such a fic exists!

it's multi chaptered, and then in one chapter Yukari tries to invade the moon with youkai, meets a pc98 yuuka, and fails

then later she battles remilia and has an advantage in calculation, but then gets syched out and gets a beating before yuuka comes along and blows up an umbrella trying to master spark

Can't choose a favorite, but if I had to, I would definitely consider the オモイト series from 森の蟲. 妖怪と鬼の境界 from 蒼空市場 (pictured, from the second volume) is a really good read focusing on (surprisingly) Meirin as the main character. Another worthy mention is 日蝕, which is my personal favorite doujinshi from Tohonifun (but that's probably because I just love Seiga). リレバ, なんとか生きてます。, and ビビットグレー released some of my favorite short/single-volume doujinshi.
