Well, if you've been watching the artist, his Koishi series has become rather popular (and I mean POPULAR), spawning a lot of memes and an entire community dedicated to his series on Nico, it seems. And he's been practicing his art.

After a time of hiatus, his art evolved. He's had a lot of time to think about some of the plot holes he fixes. But perhaps it has something to do with Koishi regaining her sanity through Yukari's help, since she is using her brain to function. So, Yukari has become her "open" third eye. Perhaps.

Part of me doesn't like how many plotholes or mysteries have been cleared up, or the cleaner art style, but the series is still fantastic.
I still think there is more to the artstyle change and plothole clearing up. Koishi with a heart or an opened eye is different than the one with a sealed heart.

Byakuren is there too, she's the one destroying Gensokyo's human inhabitants. She's probably not the one behind it all, though. However, I can't fathom who could possibly be the culprit behind this. The author won't insert some OC, it's most likely an already existing character. And this character somehow manages to get fund Reisen and possibly aided Koakuma's ascendance into Godhood. (I highly doubt it's Kanako)

Yukari wasn't "owned," if you mean killed. She was too distraught by Chen and Ran's deaths that she wasn't able to act, a display of what's left of her humanity. (Because in this story, Yukari is treated as the future self of Maribel. The "my heart is in the past" refers to her old self, "Maribel.")

Again, she wasn't dead. Koishi just used the opportunity to fuse with her before Yukari could regenerate by herself.

Seriously, the first time she hits her, she doesn't even flinch. The only time she was in pain was she she sees her children/shikigami die in front of her, blowing up. The emotional pain was too much. Physical damage doesn't do anything.

It looks like most people consider the KKHTA universe completely non-canon, but I'd like to know why that is?

Because really, as far as I know, there isn't anything about it that seems to break canon. Aside from a few small things like these:

1. Meiling actually being in danger of dying from a physical attack, even though she's a youkai which means she can regenerate given enough time, since it wasn't a spiritual attack. Well, if she wasn't actually in danger of dying, then the SDM crew sure overreacted. (then again, maybe weaker youkai have a chance of dying from something like this, or maybe Meiling is just a special case, either of which would explain this just fine)

2. Yukari going underground personally, even though she refused to do that in TH11 on the grounds that she wanted to respect her own agreement. Then again, she never said she was forbidden to go underground, merely that she didn't want to, so in extreme circumstances like this, it's possible that she may be persuaded to do so.

3. Koishi's abilities. Apparently she can't die unless her 3rd Eye is destroyed, and her 3rd Eye acts like a tentacle monster, and her fingers are like knives. But you know, the funny thing is, there was never any indication in canon that it isn't like this. The only time we saw her fight, it was a spell card duel, after all. And any canon mention of her abilities, only describes the fact that she closed off her heart and can now manipulate the subconscious.

4. The Spell Card Rules. Sorry to tell you, but those are just terms for a duel. In other words, as far as canon is concerned, it's completely okay for them to not be used. After all, for the majority of Gensokyo's history, they didn't have spell card rules (those were drafted recently and weren't even used until EoSD). That means that Gensokyo isn't going to suddenly collapse just because a bunch of people aren't using them. In fact, PMiSS states that the rules just happen to be popular with women and youkai, and that definitely doesn't cover all of the residents of Gensokyo. So even now, there are plenty who don't use them. We just don't see them. And for further evidence, check out WaHH chapter 9. Suika just straight up knocks the Myouren crew unconscious without any fights involved, and Reimu is totally fine with it.

Also for the record, the personality warping still doesn't break canon. It's just an extreme interpretation, but it's totally possible. Mokou's and Byakuren's pasts explain perfectly why, when exposed to the moon's insanity rays, they would act this way. And that entire interpretation of Ran being a wonderful mother figure, has pretty much no basis in canon (although it is possible, I guess). So who's to say that, when exposed to insanity rays, she wouldn't act this way? And the same with Yuyuko, who is known to enjoy food. Sanae might be the only one that's really stretching it, but she is known to follow Kanako's extermination orders rather fanatically in TH12, and maybe the insanity rays completely tipped her over the edge.

And Koishi's personality is pretty justified by the fact that she closed her heart off (which means throwing away the superego) because of the fact that everyone hated her. It's not even a stretch to think that she might hate bullies.

Reisen II was raised to think of the Earth as trash and as of SSiB, she has pretty much the lowest status possible on the moon and is living in a place widely considered to be like a boot camp by her fellow bunnies. She also has a history of not being satisfied with her life. Who's to say she wouldn't look for a few brownie points? And to be honest, as far as Koakuma goes, we know almost nothing about her.

And concerning Star, I really don't know enough about her to say, but just like most of the others, she didn't go apeshit until exposed to insanity rays.

Oh, speaking of those insanity rays. It doesn't seem to be that well-known, but if you read the Kaguya routes in TH8, that really is a thing in canon. It just hasn't been used for a long time. And while it was said that it only affects humans, it probably could be strengthened to affect youkai too. This is a world where magic exists, so there's no need to explain that further.

I'm not saying that KKHTA is canon, but it certainly is just as valid an interpretation as anything else.

I don't consider it canon because it's a piece of fanwork, ZUN didn't make it, and the author himself at the beginning of each episode states that it's fanwork and shouldn't be taken seriously. He says this in almost every episode.

However you are right that it's a completely acceptable interpretation. I consider it a canon Gensokyo in itself, as a different Gensokyo. The author says that there are many different Gensokyos and I agree with him. ZUN's is just one of many. All of them are valid.

KKHTA's Gensokyo is one of my absolute favorites though. I actually consider bkub's Gensokyo to be the true one, as silly as that may be. Even superseding ZUN's, it has brought me a good amount of entertainment and Reimu/Marisa are actually pretty close personality wise to ZUN's canon in his works.

It's funny because I seriously thought OP was acting like a retarded secondary for a minute before I realized he was being serious.

Does anyone else "feel" Sentakusen's amazing artistic talent? He probably hasn't drawn that much in his life, because I'm sure if he did, his stuff would be elder god tier. The early art style (it kinda got worse halfway through) is simply amazing (the style, that is, not the quality)

Star's character was pretty interesting. She clearly knew on some level that she absolutely should not be doing this. I hope things like that pop up again.
