The only reason they're not still shown is because he doesn't want to have to answer where they've been all this time. In other words, by default, we should think that they're all still there. He's just coming up with new characters instead of showing them again.

Not to mention all of the other references to PC-98, for example the dialogue with Yuuka about remembering a past encounter, and something similar for Alice. And I've already quoted a line in an official profile (from a Windows game no less) that said that the PC-98 games take place on the same timeline as the Windows one.

In fact, all he really said was that, for most people, the best thing to do is ignore PC98 because they don't have access to those games and can't be expected to get access (piracy is heavily looked down upon in Japan).

Well, that "Mima" has a lot of changes and he doesn't even say his name, he's obviously depicting Mima but technically that "Mima" is not Mima because he doesn't stated "The Mima in the cover is the Mima from the PC-98 games", I know ZUN loves to change the outfits of the girls a lot, but if he made that Mima in the games without the permition of Amusement Makers or without changing her name and the previous backstory (like what he did with Alice and partially Yuuka) he can be forced to erase her from that game.
The only reason I can see to increase the difficult of bringin back Mima is that Zun doesn't want to change her story a lot.
