I'd say Touhou's more popular in Japan. Abroad, it might not be as popular as vocaloid, then again probably the majority of any foreign vocaloid fans got that way by saving miku pics on the boorus and watching shitty miku vids on Youtube. Granted a lot of Western touhou fans are that way too, but not nearly as much so as Vocaloid (since there actually isn't a whole lot more to it than that). The other thing is Vocaloid's advertised everywhere because Yamaha has a vested interest in forcing it everywhere to be as popular as possible, while Touhou's popularity is basically completely grassroots.

Just for frame of reference, at least online, they are are pretty similar in popularity by Japanese rubrics. A google.jp search for "ボーカロイド" yields 15.5 million hits with the quotes, 3.2 mil without. The same search for "東方Project" yields 14.2 million with quotes, 28 million without. For quick estimates of how many people are actually talking about something that's about as best I can do with the couple minutes I'm interested enough to compare these. Pixiv wise Touhou has at least double (or triple) the amount of vocaloid work, I forgot how much, but on NND Vocaloid has about twice as much stuff as Touhou.

Even so though, for online distribution/discussion/works, Touhou is nearly even, if not far more popular in certain ways, despite not getting millions poured into it through advertisements / concerts / commercial appearances due to Vocaloid being the mascot and pet project of a 124-year old multinational corporation. Vocaloid may be better-heard of, but that doesn't necessarily make it more loved or popular; just more forced. Everyone's heard of Mickey Mouse, but that doesn't mean he's still the hot ticket item, he's a mascot. Which is exactly what Miku is, a successful corporate venture that in this case is what's called a halo effect product, as can be so clearly seen from the ultra-buttmad vocaloid fan(s) in this thread rabidly lashing out for little reason. For what it goes up against, Touhou's popularity vs input/effort given is elder god phenomenal; if it was incorporated Touhou could become Pokemon-like in ubiquity. Of course though that'd be the antithesis of what ZUN wants.
