Are, say, Final Fantasy characters sprites/models not what the character actually looks like because they don't accurately represent what the writer had in mind for them?

Just because they weren't drawn by the original creator doesn't mean they aren't canon. Even if they appear to conflict at different times, that's how different styles work (check Western comic books for instance). I don't know how much involvement ZUN had in the art direction of the official manga or whether he liked how they turned out, but their appearances are canon as much as the stories are.
