They are not native, they came from all parts of Japan because humans stopped believing in them. The humans who were living in the then-Japanese area of Gensokyo had trouble with youkai for a while, a few youkai started having a peace treaty with the humans so that they could go shopping in the human village, then when Reimu implemented the spell card rules, murder was prohibited and now everybody can fight anybody without the fear of death. Reimu's job is to exterminate youkai because of her status as a shrine maiden, she befriends those youkai afterwards, however, and makes lots of parties at her shrine, Remilia is also a host of parties sometimes.

Her befriending of youkai is the main reason of her lack of followers and has been mentioned frequently in the books.

I never really understood that either. It's like you're playing as the bad guy in every game.

There's the native youkai living peacefully in their world, and then a human comes along and says they're not allowed to, and tries to kill all of them. I like Reimu, but I don't really get that part

The humans that manage to make it out of the forest get the option to either return to the outside world with the help of Reimu or become a villager, Akyuu mentions that those who became villagers are the center of attention because they talk about the technology and fanciness of the outside world all the time.

Reimu doesn't make sense when she talks. It's like she has ADD.
