I know this question is going to sound ignorant as all hell, but generally speaking is Madoka really that good of a show? I hear about this show like everywhere and I never looked into it because the whole magical girl concept was never my thing. Is it a good enough show to be enjoyed despite that fact?

Madoka wishes to remove all the magical girls grief so they wouldn't become witches and changes the universe. But this upsets the balance of the universe so those white guys pretty much replace the witches. Homura is the only one that remembers Madoka in this universe (and still has some sort of telepathic link to Madoka) and makes a contract with QB to fight against these new guys

Well Madoka basically became god now with QB as her assistant and Homura as her "fighter" I guess for a lack of a better term. There was at least a part where Madoka was still talking over stuff so she isn't like totally gone

Not really, she 'just' overwrote the rules of the universe and instead of girls turning into witches to harvest seeds, those monsters just appear and produce it, without harm.
So QB's race kept doing the same and mahou shoujos just need to check they don't burn her power.
No assistant or fighter, just the same, but with better and less death conditions.
