Because even as a spirit, Archer's body can only use so much mana. Plus, part of his deal with the World granted him the ability to create swords with hardly any cost. However, OPENING UBW takes a lot of mana, which meant by the time he was fighting Shirou in the route, he was barely hanging on to existence.

Which is why he didn't put up a fight against Gil and Shinji when they came to call for Rin. That, and he knew Shirou was coming with Lancer AND Saber. He just told Shinji to wait, then proceeded to use the situation to press his younger self's buttons even more.

Also, Archer's stubbornness is what kept him existing so long even after the sword spasm of Gil.
