Is otaku culture the only culture that is native to Japan? Also, how did that part of Japanese culture spread more than the traditional culture?

Because the things that constitute otaku culture are easily transmitted over the internet, easily accessible, and have clear visual appeal, whereas its somewhat more difficult to download Japanese drinking culture or traditional ceremonies, understand many Japanese variety shows without a good understanding of Japanese culture, or read classical Japanese without a mastery of the Japanese language.

Actually, there are three major cultural factions in Japan.
Otaku is an amalgamation of the two largest historical cultures, the imperialist Lolicon faction and the traditionalist Fujoshi faction. They were traditionally at odds with each other but since they joined forces, they've become a dominant presence in Japanese society. Only the oldest families claim to be Lolicon or Fujoshi, the rest follow a mixed Otaku culture and have their own creole language.
Besides that, you have the isolationists. They're notorious for driving around in vans yelling their beliefs to otaku. They're a small faction and their home prefectures have been annexed but their contributions to Japanese society are so great that their opinions are rarely ignored by politicians.
Finally, there are the Filiponos/Koreans/Ainu. These are lesser races grudgingly accepted by Japanese society. They form the underclass and do most of the labor in Japan. They have no rights under the caste system and frequently turn to crime. There's no real name or unified cultural identity for this group. They've banded together for mutual protection.

Pretty much. Traditional Japanese Culture is actually Chinese Culture from the Tang Dynasty period. The Architecture style, the classic female hairstyle, the whitening of a geisha's face (though it's not done to such an extent during the Tang), Tea Ceremony, Flower Arrangement, sword making, stlye of dress all came from China.

You have to understand that up until the Hideoyshi Period Japan was considered the backwater of East Asia. China and Korea were the premier powers of the area up until Westernization and Unification of Japan.

Pretty much. Doesn't mean other cultures didn't put there unique flavor into it. Vietnam was Matriarchal, Japan expanded on Tang Dynasty Sword making and architecture, Korea kept Confucianism around even when the Chinese stopped giving a shit.
