In term of development and likability the best is probably Takeru from Muv-Luv, it's really great to see him develop from a likable moron to a fucking awesome hero.
Also Morita from Syarin, Yuuto from Aselia, Taishi from Cross Channel and Romeo from Gekkou are all fucking awesome.

In fact, most eroge protagonists fall into fairly cool cateogy with a large minority in the effeminate little bitch category. The usual pattern is that the protagonist is pretty laid-back kind of guy that is kind of unassuming and stupid, but can turn on the manly switch when the chips are down. Even the lamest bitch in the genere, Ito Makoto, showed some manliness when he protected Kotonoha from bullies in her route. Hardcore ass-kickers are fairly rare though.

I like protagonists who have both a colorful personality and are also harder to understand, most eroge protagonist are too straightforward in the way they act, being always nice or badass at the right time.
So my favorite are probably Ken from Sharin and Taishi from CC.
