Because Zouken can only manipulate Sakura the way he wants to after Shirou gets close to her, which makes Sakura think she has a chance with him. This in turn makes her jealous of Rin since she now perceives her as a threat towards her relationship with Shirou, which Zouken exploits to turn her into the Shadow. Without that vulnerability Sakura can resist Zouken.

Fate route was out of his control since he Shinji was doing okay until he died and by then Sakura was hospitalized.
UBW ended in the same manner, except Shinji got Gilgamesh anyways.
HF is the only route where Shinji fails so early on and Sakura is FUBAR'd because of Blood Fort.

Also, I didn't really feel bad for Sakura in UBW or Fate route seeing as the core of the grail is destroyed either way, so Zouken is just going to wither away and die.

Sakura was too unstable to use in the first two routes, also Rider died too quickly. That's why he didn't activate the fake Holy Grail or get directly involved by summoning True Assassin.

Zouken dies in HF, and presumably gives up after Waver disables the Great Grail in the other two.

Zouken only realized that his initial reason for extending his life was to see the grail get activated at the end HF when he talks to Ilya. In Fate and UBW he'd no doubt curse the loss of the grail but would simply try to find another path to immortality such as vampirism instead of deciding that his life is now meaningless. Plenty of magi are said to have become vampires to gain immortality after all.

f/sn was never about a grail war full of action that so many people seem to believe.
That's also why f/z seem to be what most expected from f/sn.

f/sn is about a "grail war" that is not what it gives itself out to be, and it's really about the true nature of the war and all the characters response to it.
Zouken, Kotomine and quite possibly Iliya are the only ones who knew about the true nature of the war, and none of them was after a normal resolution of the war either way.

HF was the only route that met the prerequisites required for Zouken to start his little project.
Zouken never wanted to "win" the "grail war", he wanted to do his thing, and for that certain requirements had to be met.

I think this might be a probable end too, sadly. You have the Einzberns, pissed as hell they had their plans ruined again, and Zouken comes to them with a potential project. The Einzberns thought at one time it would be good to summon Angra Mainyu to be their "loyal" servant, I think they would fall low enough to work with Zouken. Hell ensues.
