Shirou always needed to remake his circuit until he was taught otherwise by Rin and the reason he needed to bother so much in the first place was because he didn't have any circuits.
And most of all, there's a scene with Archer and Shirou have a discussion about Rin being his mentor/teacher, during that conversation Archer states that Rin would never understand the magic of a "magic user" (not a magus) that even uses his own nervous system as his magic circuits (Normal magic circuits are a seperate entity from the nervous system.)

It is greatily implied that Shirou doesn't and or barely has any circuits and that he instead follows greatily un-orthodox methods.
It also explains why he has such troubles with magic that doesn't stem from UBW.

Then there's also the quotes
"It breaks. The overflowing magical energy cannot be controlled."

Also, in Fate Ilya was furious when a nameless hero dared to kill Berserker 5 times without revealing his true identity. However in Heavens Feel Ilya implied several times that she knows the connection between Shirou and Archer.
How did she know about that? After the heroic spirits die in the war they return into the Grail, in that case into Ilya.
-Does she obtain their memories or what? This would seem logical, but in Fate this didn't happen, because Ilya was furious.
-Could it be that in Fate Archer couldn't remember his true indentity until the very end? This doesn't make much sense either, because Archer gave numerous advices to Shirou. Also, in the anime it was clear that he remembered.
-Was Ilya smart enough to figure it out herself by the compatibility of Archer's arm and the similarity of their mindset? That would imply that Ilya is smarter than Rin, because Rin didn't get this.

In UBW RIn caught on rather quickly, she just never accepted it until much later, most likely because it's all 4th wall breaking shit and is under normal circuimstances not possible, and humans reaching heroic spirit class is also on the chance of a miracle.
The Einsberns on the other hand, the fabled "Master race", are all about 4th wall breaking so it wouldn't feel as impossible for her.
The allmighty grail itself is based on the Einsberns' Sorcery Trait, "Wish Granting".

Then again I doubt she figured it out by herself, it really looked like she knew stuff.

In Fate Archer died fairly early and in HF iirc he was the only one Ilya was able to absorb at that time. Maybe she could get Caster too, but I'm not sure about that. Anyway, I don't remember when she started to get sick, but both times she seemed well enough after absorbing Archer.
What you say about Rin makes sense. She probably didn't say it because she wasn't sure about it and telling Shirou or somebody else wouldn't make much difference. Though she still couldn't understand what Archer/Shirou was doing, because the replica sword she made for Shirou was of no use to him, while Ilya knew that from the start.

Number of circuits isn't really as desirable in the Nasuverse as circuit quality. Circuits tend to mess with the body (even the proper kind). So having an excess could be dangerous.
