But what I've always wondered is how one could survive moving in a time-stopped world for longer than they can hold their breath.

Let's assume that Sakuya can completely stop time, and move freely when it's stopped, right? However, if time's stopped, then the air can't move, meaning she'd only last as long as she could hold her breath for before having to start time again to take a breath...

Depends but not really, as far as I understand it as long as her muscles still work while time is stopped she should still be able to exhale and inhale.

If the air keeps moving for a few seconds after she exhales, it should cause a bit of mixup in the existing (stationary) air. Her inhaling should also still work because she can still interact with her environment while time is frozen.
Of course, all this doesn't matter, after an uncountable number of years of practice I'm sure she could hold her breath longer than 5 seconds, I saw something on discovery channel one time about divers holding breath running underwater while carrying a large rock for around 40-70 seconds. Plenty of time to close in on a non-moving foe.

Oh yeah, also she has the spacial manipulation as part of her time manipulation, something about making the SDM even larger inside than the already large outside. Maybe she did the same thing with her lungs and can hold a few hours worth of air or something.
