Yup. She's a straight-up lift of one of Izumi Takemoto's characters.
AM got away with it because it was a doujin game that sold only like 100 copies in the mid '90's, but Ellen is indeed not really ZUN or AM's character at all.
You can make the argument that (other than Gengetsu; Although that one's a little more convoluted) the other reference characters are "stolen" or "inspired", but to be honest people like Yumemi and Kotohime are changed enough that it's a bit of a stretch.
Even Yuuka is meant to be based off of a VN character as well, but from the single image I have seen of said character, the resembelence might as well be coincidence, because they look like they have totally different personalities.

Sidenote; PC98 Yuuka is a complete shitter, even more so than in PoFV. She's a little more whimsical and unstable for lack of a better word, and it's hard to know if she's deliberately winding people up to fight them, or if she's actually threatening them and is just using completely the wrong tone because she's Yuka.

Her sprite was more or less a direct recreation of some at-the-time unnamed character in some manga that ZUN obviously liked, but she hadn't actually appeared beyond a single back-of-the-page drawing, no lines, no name, etc.
When it came out her design was altered slightly, so she had brown hair instead of blonde, but her clothing, haircut, ribbon and angel wings remained.

Now there's a grey area if I ever saw one. It's too close a similarity to be a coincidence by far, so obviously some guy at AM (Maybe not ZUN himself, although I don't know) made a 16-colour .bmp and used that in their doujin game that like 500 people would ever in history play, know or care about, but at the same time even the dozen lines she got in LLS was more than existed about the character in the scource, and I think it's a fair argument that they are different enough in that regard that Gengetsu is at the very least enough of a different character that even western copyrights probably wouldn't care too much.

I don't know what that manga was, or have the page even though someone will probably post it now I've mentioned it, but it's an interesting case where you can really argue either way if she'd actually pose a copyright problem now that it's not an unheard of franchise known only to a bunch of people who went to that specific booth at a comiket in the 90's.

The best part is that the third volume of the manga (where the proto-Gen appears first I think) came out in march 1998 and LLS released in august.
This might explain why the Getsus have nothing to do with the main story. ZUN probably had no idea what to do with the Extra so he just took a character from the manga he recently read and made her into a boss.
