Junko has 純化(pronounced junka) in her profile as power which is purification/refinement.
Lunarias use 清め for purity which is the one used for the shinto concepts.
So I think that ZUN indeed thought about this as he is using different words, my japanese level is pretty meh, so I can't say for sure, but Lunarians seem more about eliminating kegare and Junko about making something more itself, so she can refine kegare into super-kegare, at least that's how I interpret this.
So I think that both concepts overlap sometimes but they aren't the same.

I imagine Junko could remove kegare under some circumstances, but it's probably not feasible to do so to a car. Anything that burns fuel is likely producing impurity, considering the nature of fossil fuels. And Mokou is definitely not gonna drive an electric.
Plus, Mokou herself would still be living and trigger the sensors, and it's anyone's guess as to how Junko's ability would affect someone who has consumed the Hourai elixir.
