Shinjuku west is good for camera shopping, but not much else there except the Tokyo Metropolitan Gvt buildings (great view, free). But if you do go out the west exit and then walk north towards Okubo, you'll see some interesting things there, and then walk onto the other side of the Yamanote line and walk back to SHinjuku through Kabukicho. This is also where a lot of DtB is set, so if you like that show..
Nakano is great too, that Nakano Broadway place is great, 2-4F are all otaku stuff.
If you want to go to really "japanese" places, try Ikebukuro, much better than Shibuya or Harajuku.
What else are you interested in? I'd recommend Odaiba since it's supposed to get nice again tomorrow, also maybe take the train down to Enoshima or something?

Hit Akiba for god's sake. Even between the stabbings and the police crackdowns, there's shitloads of stuff to do.

3-15-6 Soto-kanda, Chiyoda-ku in Akiba. 4F. Go there, ask for ear cleaning. Enjoy cultural learnings.

Also, the Akib48 idol group performs almost daily at the Don Quixote in Akiba. You still need tickets though. Sometimes the Otaku have cosplay conventions in the Akiba Belle Salle, so ask around.

Failing that, there's Toranoana and Radio Kaikan, which are still profoundly geeky places to visit or even lay eyes upon.
