Yukari's power on paper makes her the strongest. She can manipulate the boundaries between:

She also has superhuman IQ such as the case when she was able to calculate the damage done by a river. Powers like that would make her on par with Thanos with the infinity stones. But ZUN realized it was overpowered so he nerf'd her and put limitations to how fast she can manipulate things. Hence the reason she got waxed by one of the Mary Sue lunarian princesses.

I was a ZUN hater on old /a/ back in 2005 but reading about Yukari made me a fan. If you think about the history of superpowers, there's been thousands of them in the last hundred years, so to invent a unique power like that is almost impossible.

I should check MS endings but iirc Shinki only stopped fighting to not destroy Makai and created Makai itself so Shinki seem to be the strongest one in pc98( although creator gods kinda break the whole belief = power system of touhou).

Any power without limits is op as fuck, although I guess that Yukari's goes into being almost as flexible as just slapping reality manipulation as a superpower for some character and calling it a day.
You could also say that Flan's power could be used to destroy abstract stuff or have insane range and precision, Koishi could stop someones heart beat since that's unconscious, Cirno could lower temperatures to absolute zero or just lower the internal temperature of anyone till they die, Remi could just make anything she wanted happen, and so on.
For superpowers to be measured you need to know their limits, and in touhou characters barely show off their powers probably for people to explore them in fanworks.

If she is the ruler of hell and a god and belief=power she probably has almost everyone of hell "believing in her" which would include a great portion of al the humans that ever died + devils/youkai/whatever runs hell and anything that goes from every "otherworld" to hell so she could have absurd amount of power for a god.... but this is all headcanon of course.
Hecate is a goddess of magic so maybe Hec could just de-magic things or use whatever magic is used against her but 10 times or something.
Still I'm not sure if it is specified that she is the absolute top of hell in canon, also most of Hec is the strongest comes just from ZUN directly but she never has done anything impressive in canon works.

I feel like Yuuka's is vastly overestimated.
She's very strong, sure, but I can't see her as being anywhere near the actual strongest people.
I'd probably put he around Remilia, strength-wise, but only in raw power, and her not having the other broken abilities that Remilia has as a vampire, nor would she be able to measure up to the most powerful of the Oni, who are in a completely different ballpark.

I think Yuuka's angle would be more interesting if she stands out not because of her actual strength, but because her strength derives from sheer age and experience, rather than being from a overpowered species or having a broken ability like most of the other super power characters. Yuuka would basically be the Cirno (whose own potential power is in the same league, really) of generic youkai, in that regard.

Shinki pretty much created her own universe, complete with living beings and celestial bodies. In terms of feats, she's undoubtedly the strongest 2hu.
Hecatia would tie or be a close second from word of god, followed by either Junko or Eirin.

Eirin is the oldest known Touhou character we know and is the teacher of the Watatsukis. Junko poses a threat to the Lunarians, presumably has a way to kill Hourai Immortals, and killed his husband Hou'yi, which also has one of the most impressive feats in 2hu (shooting down stars).
A bit further down the list would be Sagume, the Watatsukis, Reimu, Okina, Yukari, etc.

What we pretty much can gleam from 2hulore is that higher ups from Heaven and Hell dwarf both Gensokyo peeps and even Lunarian peeps, based on what we know from Eiki, Hecatia, Tenshi, and Merryberry. So if you want to powerwank 2hu, pray for ZUN to include actual hell or heaven in a 2hu game.
