At the beginning they weren't sure if they'd make Archer Gilgamesh or female future Ayakka (that idea came later and ended up being future Shirou). If it was Gilgamesh, he was supposed to compete with Saver saying he was so useful even his previous Master didn't see him as more an a tool (or something like that, there's a lot of speculation).

Most of the other characters remained like they are right now (you can see this if you get the early character designs) though Rin wasn't supposed to be tsundere (or at least not that much of a tsundere). Ayakka was going to fill that role (and you were in control of Ayakka and her Tsun-Tsun or Dere-Dere towards Saver).

In the case of Archer, early designs say he was probably going to be Gilgamesh. Later stages say they were already thinking of maybe using future Ayakka as some kind of uberhax Magic Archer (more or less like current Archer).

Nasu is a bitch and it seems he won't show more of that proto-fate.

Also, it would make more sense that Ayakka is a bit ditzy and might not know about sex (I think the writers were lazy here and didn't want rewrite the whole script so this is the reason of Shirou being so clueless... it was supposed to be an endearing character trait of Ayakka but it seriously backfired after changing her into a male lead)

While Ayaka would make an an interesting route for a Fate like route, I wonder how the rest of the routes would work.

Nasu isn't stupid. He probably knew the first main plot would end up looking weird so he added the other two (of which probably about 30% were sideroutes from the main game originally once you fullfilled certain conditions). But he had no time to rewrite the first one (or was too lazy).

Same goes for Gilgamesh. If he originally was intended as Rin's servant to compete with Saver (not wanting sex him up like it later happens) it could well be that if you fucked up certain decisions he ended going back to his master of the previous war because he gets fed up on Rin not taking you out (which is something current Archer also hints and which probably lead to it being corrected by saying he's future Shirou who wants to destroy himself).

In the end, I guess I prefer Fate/Stay the way it is now.

I prefer 3 fully diverse in development routes (and a changing protagonist) then a main route with just 3 different outcomes, even with an awesome female character.

The 'servant left from the last war' was also at one point intended to be a gender-swapped Ajax, and one of the main heroines. This is why Archer has Rho Aias.

Also, uh, nothing was 'left in' from the Ayakka version; all of that was from when it was going to be a novel. By the time Takeuchi convinced Nasu to do a visual novel instead, it was firmly stuck on Shirou.
