OK before powerlevels come into play I just want to clarify a few things.

1) Shiki's eyes can kill damn near anything. But this is the Nasuverse people. If, by some odd twist of magic or fate, Nasu actually writes a Tsukihime/FSN crossover and mentions that Eyes of Death Perception don't work on Servants or they can hide them... well that's kinda how shit is.

2. Shiki vs Shirou would be the most boring battle ever. As long as Shirou can keep making swords he can defend himself. As long as Shiki has his eyes he can cut them. We basically got a manaless Shirou and a Shiki who's gone mentally retarded from staring into death so long at the end of it.

3. Nanaya is NOT JUST GOING TO SHOW UP. If you want a more fair comparison you might as well pit Archer against Nanaya. For those results, see number 2, save more flashy and less morality.

Shiki can't kill Servants because they are not a part of Gaia. Shiki can only kill things that have a connection to Gaia. The only way Shiki could "kill" a servant would be if his knife was a Noble Phantasm, but even then he probably couldn't see the lines on the Servants, maybe having huge headaches and whatnot because it's too complicated.

Also, Shiki could "kill" Shirou, but only if it was his Fate version. Shirou was able to fight well against Archer because of a paradox that gave Shirou tons of power during their fight in UBW. In HF, get real, he's practically Archer going all out, Shiki couldn't do it.

Shiki has a great cheap ability but he can't exactly top Shirou. It sucks, I know.

Wrong. Akasha is the record of all creation. The Source. Even Aristotles are technically a part of the Akashic Record.

Shiki can't affect them because he can't align himself with the death of an entity of that type. The death of the avatar of a planet is beyond any frame of reference he can put himself in. He'd simply hemorrhage his brain attempting to do so. There's no link between a human and an Aristotle. The concepts are absolutely apart, with no comparison to the end of the concepts.

Ryougi Shiki in her (3) mode has very few limits. There's no way of knowing whether she could see the end of such a creature.

Why the hell would Shiki go after a Servant anyways? If he had any basic knowlage of the whole Master and Servant deal he would just run from the servant,find the master and kill his ass. Shiki know's better than to fight something he cannot possibly win against unless its REALLY god damn important to him.

If he needs to run from a servant all he really needs to do is just "Kill" or cut a few objects around them so that they fall in the Servants way. Although of course,thats only saying that he is given a chance to run,since Servants are known to be very damn fast.

TL;DR

In technical ways,Shiki can beat a Servant,just not head on. Im not sure about Gilgamesh however since he's a servant that exists on basically his own powers.

Also, Ryougi has, since birth, aligned her brain differently, having two distinct personalities. She's used to looking at all things from a different viewpoint. Nanaya isn't.
