The original story involved King Arthur. Changing his identity would mess it up.

They reversed the gender because Nasu thought most people wouldn't be comfortable playing a woman (and the sex scenes would be even more awkward from that perspective as well).

The general idea is this:
The bodily fluids contain prana-magical energy regardless. Sperm included.

Secondly, as stated in various occasions, even for humans born with magic circuits, most things connected to thaumaturgy are considered 'foreign' and the body rejects them. Aka, doing stuff like a magical connection or passing a magical crest is not easy and forcing it will have bad results.
So you have to drop the body's defences first.
An experienced magus can do it, and two guys would know how to properly form a connection.
The other way to drop the body's defenses is during sex( because of stimulation, fluid exchange, exact mechanics unspecified). With Shirou, proper way of doing is impossible in a fast notice (or at all). Thus, sex recharge.
If we include the Realta nua explanations, then doing shit like passing part of your magical crest or circuits will also establish a connection, but again is not the best method and carries a small cost.

One other thing I'm not getting from playing this. Every now and then someone (usually Rin) will explicitly say something to the effect of "each Servant only has one Noble Phantasm.", and it's been said in toher places too. And yet, from the techniques they use, and according to the Status pages, it's clear that some of the Servants have 2 or even 3 Noble Phantasms. What's with that?

IIRC, they do not establish it as a rule.
But most heroes have 1 or 2 great weapons or techniques they are known for and very, very few escape that pattern, so it's safe to assume it's like that.
Also, Rin does not have perfect knowledge of the mechanics, she goes by how things usually are.
Lots of exceptions already occur, only you as the reader will realize them retroactively.

Let's give another example:
Lancer's NP is Gae Bolg only.
But you see two different functions in the NP screen.
These are the attributes related to the NP itself, not necessarily a different NP(weapon or ability).
Some Servants have more than one NP though, Rider being the best example.
Other than Saber and Rider, all servants go up to two.
