Alignments are somewhat questionable, stats are somewhat imprecise perhaps, but I can't recall if they ever broke anything overtly.
It does make sense more or less, they just never go with math on it, nor use their capabilities in more innovative ways.
As for rules unstated you can chalk it up to story telling mystery, all those characters go on their own presumptions, with reliable unreliable narration.

Every character is basically unique. I don't think it's an universal judgement on statistics. Shiki was able to adapt to and behead Noel whose a couple ranks higher and he wasn't even that used to his body yet. Later on he's deflecting, dodging and striking Arc. That's more of a proof that she has ethics and not going to abandon them for such a reason.
A more evident of her honourfag tendencies would be her fight against Sasaki where she was going to tell him her name like he did. And her way of speech in general with everyone, allies and enemies, indicates she is quite honorable.
The real problem with Saber in Zero is that she was incredibly dull and boring, not the "out of character" arguments. Somehow Shirou can bring out the more interesting parts of her.

That's why I said *slightly*, and in a way that I can see the character go along with. A character has multiple sides to them and a good writer (in this case Nasu) knows how to balance between them to make his character works in the way he intended. Another good writer (in this case Urobuchi) will inevitably screw with this balance to favor the story he is trying to tell, but in the same time all the aspects of said character is still intact.
Compare her to Illya in primsa which is what I would call a completely different character.

they're the same character to me, apart from obvious writing differences between nasu and urobuchi. it makes sense that she focuses less on 'honor' in f/sn, both because going through the events of f/z probably made her more aware of the cost of failure, and because her and shirous morals align a lot more,since he isn't constantly trying to gun down magi and anyone else who stands in his way.
