I hadn't thought about it until now but the point of soil of genesis is that Arc is unable to escape from it. If she really fought Nero in the remake offscreen before being killed by Shiki (like it's been theorised) then she would have been defeated (based on how she would have lost in the original game if Shiki wasn't there). I guess the difference in the remake is how she can become giant naked Rei if her body is destroyed. Maybe that happened and it's why she was weak enough to be killed by Shiki.
Also I'm just assuming that the remake is the same as the original in how Roa taught Nero SOG. Perhaps he pulled something different out of his idea blood for the remake.

It's completely possible Nero never captured Arc yet. It could be that they fought pre-Tsukihime but he never enacted his trump card. Nero could be around in TsukihimeRE but we haven't seen him yet. There is some evidence to suggest it. I personally think he'd appear to help Roa capture Arc and that would likely be in the route that has Roa initiate his pantheon plan successfully. As for why he's no longer around. That's anyone's guess. Maybe he's outside of time in the wandering sea the last time she looked for him so she thinks he's history or maybe she thinks she killed him if they actually did fight. Tohno can in fact kill servants. When he killed Arcueid, 17 cuts landed in "an instant".
This is on the same level as 5th grail war Asassin's Tsubame Gaeshi. This is in fact canon. Non only that, but Arcueid was not able to notice she was being followed, nor feel any killing intent from Tohno until the blade already killed her. This is on the same level as asassin servant presence concealment.

In the official Tsukihime manga, Shiki was capable of slicing and killing lightning shot at him by Roa. A low estimate of the speed required for this would land at 96,000MPH, which is the atmospheric discharge of lightning at denser levels (closer to lower altitudes.) Tying together presence concealment, Zelretch level ability (flash sheath), and A class speed, Shiki could in fact stand a chance against most servants. His trump card that would place him above anything summoned under asassin card would be that he essentially has an instant kill move if he ever gets near, making him a very deadly oponent.

To use concrete evidence of Shiki proving himself time and time again, we can look at who in fact he has killed.

Nrvnqsr Chaos the 10th apostle. In one attack Tohno managed to kill all 666 of his lives.
Michael Roa Valdamjong, said to be immortal by traveling between Akasha and back, "reincarnating". Tohno severed his connection to Akasha, erasing his existance.

In the "Talk" side story for Tsukihime, Tohno manged to kill the forest of Einnashe, the seventh dead apostle. He also managed to kill Einnashe's reality marble.

Other instances would be when he tracks and kills Arc, when he first sees Arc in the alleyway blow away the ghouls(You can tell because he gets cold, his instincts are telling him she's a monster and his vision is going red), Briefly when Shiki is fighting Vlov in Arc's route he starts to grin and get into it, maybe when Shiki is fighting Shiki/Roa since he starts getting hype about the fight and being stronger than his enemy, In Ciel route Shiki is left to fight a bunch of ghouls by Arcueid and completely runs on auto so kind of there too. Also when Shiki decides to kill the vampires with Noel he gets super cold and merciless. I would say they are all instances >hinting< at Nanaya and the beast within Shiki but nothing full blown in the remake. The closest would be what you linked where he gives in to his blood lust there. His bearing seems to change and it makes reference to Nanaya but he's basically lost at that point and commits suicide/death by panther-chan. So basically a lot of hints towards Shiki's truth that is probably going to be a setup for Red Garden. Hopefully Nanaya plays a larger role.

It was tight as fuck. It reminds me a lot of the ending where Shiki killed Akiha in the OG and loses his place to exist. The weight of his sin is palpable and the mercy killing by Mio is great. yeah, I do think this is him going into his killer side/Nanaya side like in Kohaku's bad end with him killing Akiha and embracing his inner killer side and finding little meaning in living besides killing. It also adds to the theory of Mio being close to Shiki or close to the Nanaya clan and hating them enough to kill Shiki.
