They are well developed and interesting. They are a connection between Gensokyo and the world beyond, both Earth and the Moon as well as everywhere else by muttering something about Tewi's antics or Eirin's genius. (We know Tewi has a history with Eiki Shiki for example)
There is so much you can do with immortals and those who live close to them, and beyond that Reisen simply has by far the most development of any Touhou character bar none after TH15.

Being unparalleled in scientific intellect does not mean you have any level of guile or situational awareness.

It's a very strong cast of characters and they are also very versatile for plot and lore. The weird thing is how some of the newer groups are so sidelined. The myourenji group only gets occasional cameos in the manga, the mausoleum group is forgotten, the earth spirit group only recently got a chance to shine, the grassroots youkai alliance are rare to see. Probably, the three big families of hell are going to meet the same fate, hopefully not.

He's literally explained himself outright in afterwards.

EoSD - He was definitely much more sincere, but didn't think/worry too much about characters and world building.
PCB - He cared more, but it was still early.
IN - He realized by now that people cared a lot and he should go all in. Even Tewi has a profile because of this. IN was where ZUN started treating Touhou very seriously, so it has a lot more to it (and "spin offs" as it were)

What makes EoSD more sincere than Lotus Land Story or Mystic Square? They're similar in gameplay and none of them seem to focus much on world building or characters.

Before asking what makes EoSD more sincere than LLS and MS we should first ask, is it more sincere? And just what does that mean?
Seems to be that "sincere" in this context means that ZUN wanted to create the games purely because of passion. Well if that's the case then no EoSD isnt any more sincere than the PC98 games. I'll also point out that his main passion has always been the music, with the gameplay being altered at times to serve the music (for example, the SoEW extra stage boss was given more health so that the player would hear her entire theme loop, source SoEW music room comment)

ZUN can't do much with the lunarians without making it unbearable because he can't stop endlessly wanking them every time they come up even thought they aren't interesting in the slightest.

Also one reason why EoSD is so popular even today is because it's really effective as it's own isolated little universe with it's own cast of charming characters, also the scenery of the mansion is different from nearly all other environments in the franchise.
