Caliber issues aside, the mounts had serious issues that greatly hampered its ability to shoot down airplanes. First, all those levers and valves to rotate and elevate the thing, slow and unable to keep up with fast planes. Even while powered by electrical systems to move, they remained slow. Second, the ammunition loads were 15-round magazines, which required the gun to stop firing every time they had to be reloaded. Compare that to the BOFORs, which had a belt-fed system ensuring a continuing barrage. This also greatly reduced the supposed rate of fire into something abysmal. Finally, there were vibration issues when firing multiple mounts, which reduced accuracy and made it even worse.
Unironically, the 25mm Single Autocannon was the most successful variation because it did away with the awkward turning and elevation controls and simply required the user to aim manually like a normal emplaced machinegun, as well as removing the vibration issues due to lack of extra mounts. The magazine issue unfortunately remained though.

To touch on the caliber issues, even if the 25mm didn't have all these problems and functioned as it designed, it still wouldn't have been a great weapon. Machine guns and light autocannons were just not good enough for AA defense, and by the end of the war even the Bofors wasn't enough to completely stop kamikazes.
The real sin of the Type 99 was that the Japanese didn't develop anything better and instead resorted to spamming it on top of their ships in the vain hopes that sheer volume of fire would make up for its weaknesses.

To be fair you can't fit a 40mm everywhere. Smaller guns had a decent use filling in gaps in AA coverage where a bigger gun couldn't fit. Of course, the nips didn't use anything bigger so that's a moot point for them.
It's also worth keeping in mind, regarding the replacing of bofors and such with things like the 3"/50, the effectiveness of bigger AA guns skyrocketed over the course of the war not just because of kamikazes. Improvements in fire control and the VT fuse were just as important. Nips didn't have the fuse so they couldn't really go up to big AA, and their fire control for AA was kind of shit and didn't improve much, so a medium sized gun might not have seemed like as much of an improvement to them. I can see why their leadership wouldn't think it was worth the disruption to production and logistics to switch.

And the 10cm didn't actually prove all the effective in combat anyways, though not through any fault of it's own. Put one of the Army Dogs as FS & use 20/40/10/120 to get the base Toryuu. The crafting rate's quite high as they often show up two at a time. It also has a cheap screw upgrade cost.

I agree that Tanaka probably implemented them so that newer players have access to an interceptor with high stats, since the C version can match the Spit Mk.V when it comes to air defense. There's also a big gap in air defense power between the C & the regular Toryuu, even at +10, so it's worth crafting to C.
