I think that would only be the case in a game where there isn't really a true heroine and everyone is sort of equal. Otherwise, it should usually be obvious who the main heroine is.

Men at Work series might fit. The canon heroines seem to be decided somewhat at random between games. Well at least in 2 and 3, and I firmly believe that Katherine is the canon choice in MaW4, but there's no proof of that.

Those I can think of:
Aqua from Himawari, girl who only appear after like 2 hours into the first route and who end up hijacking the whole thing after the first ending.
Himawari isn't nicknamed Aquage for nothing, poor Aries.

Rikako from Parfait. Yui is the cover heroine but the author himself saif that Rikako is the true heroine, her route is the one that focus on the theme of the game the most and the plot of her route is constantly hinted and foreshadowed in the other routes.
Though in Parfait case, Rea ended up being the most popular character anyways and the FD largely focused on her.

Maybe Hoshizora no Memoria too, though you could make the case that Mare is still the main heroine.
