also apparently the only points that make the difference between natsumi end and harem end is the 'pachinko' part and how you interact with isono, oddly

No, it's affected by all the choices you do from the beginning.
You collect Nacchan's points through the whole game, and if you don't have enough, you get the harem end.

Pachinko and the Isono thing are just the last 2 choices with Natsumi points. The walkthrough is designed so that you have just enough points by that point where the last 2 options make or break you for that ending
