There's no connection other than the stage number. If you read the print works, you'll find that Mystia is a something of a haughty idiot, the kind that'd never be seen hanging out with other weak youkai, let alone fairies.

adding onto this, in OaSP Mystia refers to the fairies as small fry, but the fairies mention that she was with them on Greenery Day

Team 9 was very popular in older (roughly pre-UFO) times, and mystia being stage 2 boss without any other connections was made part of it.

Nowadays it's mostly the team without Mystia since she's got Kyoko to hang with. I think I kinda prefer a Team 9 with just Cirno, Wriggle and Rumia honestly. Though the old days did and still produce some fun arts.

Since Rumia, Cirno and Wriggle were portrayed as cute bakas, Mystia fit in with Team 9/Bakquartet as either a birdbrained fellow dork or as a motherly/big sister figure to the dorks. Those days are probably over because Mystia and Wriggle are mostly forgotten.

Cirno and Mystia are way too important characters to be hanging out with the rest. None of them even have much development besides an interview and cameos. At least Mystia has lines in a manga and does stuff like run shops and hold concerts, and was even playable.

In addition to what others have said, I believe it's also because Mystia, like the rest, didn't have much association with other characters or groups at the time. There are other characters like Chen or Tewi who fit in the same category of being on the weaker side and childlike, but they're very much a part of well defined groups so they were never included.
The cast of Touhou characters being much smaller back then also probably contributed to her popularity and being drawn with the rest.

Yeah it would be nice to see Rumia and Wriggle get some more love. I would love to see a side game like PoFV or a Fighting game that is just lower deck characters we haven't heard from in a while with lots of dialog.

Yeah. There are even a few official appearances of them all together like at the test of courage at the shrine in Oriental Sacred Place.

Probably the best depiction of their friendship is in the new Youmu doujin chapter 2.

It's a real shame the Strange Creator works outside of Lotus Eater and Detective Satori aren't canon, all of them capture life in Gensokyo really well and expand on the characters...

I never said anything about her being dumb. And sure she might be one of the oldest characters in the series but she has a childlike appearance as well as personality at times, and her only enemy appearance in the main games is as a midboss which people tend to see as an indication of power. There's enough surface level similarities there that it wouldn't be too strange to see her being grouped with the rest.
