Flandre's "kyu~" just causes an explosion at the heart of the object. That doesn't necessarily have to destroy it, unlike the other famous instakill haxes. And it doesn't work on abstract concepts either.

Godzilla has one major job to do besides just whipping giant monster ass. He's there as a reminder that Humans are very, incredibly stupid creatures and do incredibly stupid shit when left to their own devices. And every once and awhile someone has to knock them back into their place so they don't do the same stupid shit they did before.
Thats what Godzilla does.

Most likely Remilia's manipulation of fate would be strong enough to keep Godzilla from bothering her mansion. After all, he's there to serve a purpose for humans, not for vampires, youkai, wizards, or maids. If he did come to Gensokyo, Reimu would be the one dealing with it (obviously).

The Hakurei shrine is exist on both sides of the Boundary. The Guardian Spirit of Earth might have an easier time then random gods.

It almost had a Frog like appearance at some points, it hopped around alot when it wasn't in saucer form and had the tadpole stages of development.

Of course it also had highly acidic and corrosive slime for a body which it would throw at Godzilla and just about everywhere it could. In flight/saucer mode it released sulphuric acid like mists that could reduce leaving creatures to bone in mere seconds. And both forms had energy eye beams.

Because every giant monster needs energy beams.
