Well, I ran through TH02, TH04, and TH05. Allow me to share my thoughts.

First of all, I missed being able to bomb on death. I can also tell that lack of a Practice Mode is going to make the 1cc process fairly annoying.

TH02 - The Story of Eastern Wonderland (Used the middle shot choice)
The second-hardest of the three. It's all pretty straightforward till you get to Marisa, whose spinning orbs move so fast that I can't react.

TH04 - Lotus Land Story (Used MarisaB)
The hardest of the three. The bosses aren't really a problem as much as the stages themselves are.

TH05 - Mystic Square (Used Mima)
The easiest of the three. I was able to get 1/3 through Shinki before continuing. I started freaking out at her curvy yellow lasers. Byakuren's version of Shinki's attack is far easier than the original. The bullets that Shinki throws at you during this are faster, and the guiding lasers/bullets also oscillate faster than in Byakuren's version.

Out of the three, I would say that in terms of Difficulty Story of Eastern Wonderland > Mystic Square > Lotus Land Story. I was able to 1CC LLS (can't remember who with) and was able to get to Shinki in MS before dying. In SoEW the furthest i have ever got to is marisa, she's fucking difficult to beat. Also there's no focus button which makes things harder.

I just tried TH01, and quit after Stage 1.

Then I went on to TH03 which pretty much as fun as PoFV. I was able to get to Mima without dying once, and then she slaughtered me and forced me to continue. I quit after being forced to continue again at Yumemi. Not being able to use Shift for focused movement is tough.

1cc'd SoEW with right choice Reimu, Hard. As long as you keep MAX power, Marisa and Mima are easier.

LLS, used Reimu A. Elly was something of a problem, but not as much as Final boss-Yuka.

MS, used Mima. Too easy, although Yumeko is a bitch to defeat. Darn bladespamming. Shinki is easier than her, of course.

I recently 1cc'd LLS with MarisaA, and oh god it was pretty awesome. I hope it wasn't because of frame drops, though, as my machine isn't very potent, but after configuring the emulator after reading some stuff I found on Shrinemaiden I think it ran pretty well.
I should try it again with other characters, though, to see if it wasn't only pure luck, and because I've seen people saying MarisaA is completely broken in that game.
