(1) .srt & .vtt
These subs are likely to be from an official source (.vtt are almost certainly webrip subs, whereas .srt may be webrip, DVD (via OCR) or TV subs) and should contain few, if any, errors in most cases. If your .srt subs contain OP and/or ED lyrics, they might actually be learner-made subs rather than coming from an official source.

In most cases, given multiple options, .srt subs are going to be what you want to get, so unless the .srt subs available for a certain show provided only partial coverage or something, I omitted other formats from the list as, even if they exist, they are likely to be either equal quality or worse quality than the .srt ones.

The main cons of .srt subs primarily relate to the ones ripped from TV broadcasts, as these may be abridged and/or have timing issues due to ad breaks in the original broadcast. Also, for some stupid reason, .srt subtitles may sometimes be formatted so that multiple episodes are contained within single .srt files (though this is fortunately quite rare). If you see .ass subs alongside these combined subs, it may well be that some kind person out there has gone and split the combined .srt file(s) into individual episodes for you (you will want to check the contents to be sure though).

Another minor disadvantage is that, unlike .ass subs, .srt and .vtt subs carry no styling information so if you want them to look nice and/or ensure that they actually use a Japanese font instead of showing you Hanzi for the Kanji, you will have to mess around with your mpv.conf file to introduce some default styling options (see: 'Subtitle Styling' below).

Lastly, it is possible that in some rare cases .srt subs may just be conversions of .ass subs with the styling, OP&ED lyrics, etc. stripped out of them, so watch out for that.

(2) .ass/.ssa subs
These subs potentially have their origins in an official source (I found a couple of webrip subs in this process of making this list in .ass format), but are likely to be learner-made (especially if you see "Kamigami" or any Chinese stuff in the file name) and as such may contain large amounts of serious errors.

Based on my own experience, I would recommend avoiding these subs unless you can verify that they were based on official subs or you are extremely desperate, as I have seen incredibly basic mistakes being made which even an upper-beginner in Japanese should not be making.

At the very least, for the Anki users out there, you should not mine sentences for your cards using these subs as a source unless you want to be permanently crippled. (That's not to say that official subs are 100% safe either...)

(3) .sub/.idx & .sup
These are image-based subtitles ripped directly from physical media (.sub/.idx = DVD, .sup = BluRay). They look ugly as hell (mpv's sub-gray and sub-gauss options may help to alleviate this) and come with the additional disadvantage that copying them to your clipboard via an mpv user script (e.g. subclip or one of those anime cards scripts) for quick and easy word look-ups or Anki card creation is impossible, rendering them impractical at best and borderline-useless at worst. The only advantage is that they are official subs and so should at least be more or less error-free.

(4) Webrip subs
These subs, as the name suggests, are ripped from the web (specifically from streaming services like (Japanese) Netflix). Wherever webrip subs are available, you will definitely want to get those. Where other formats were available alongside webrip subs, I didn't bother listing them as there should be no reason that anybody would want them.

Webrip subs are usually in .srt format, though may also appear in .vtt format and, rarely, .ass format too.

I came across a plethora of subs I suspected to be webrip subs in the course of creating this image, but as they were not explicitly labelled with "webrip" or "Netflix", I chose to err on the side of caution and just mark them normally as .srt. For shows from recent years, I suspect that almost all of the .srt subs provided for them are webrip subs, whether they are labelled as such or not. If you see a filename which looks something like this:

you are very likely dealing with webrip subs.

Subtitles with minor timing issues can usually be dealt with within your media player. For mpv, pressing the z and x keys during playback will offset the subtitle timing backwards/forwards in 100ms increments, and usually hammering one of these keys 5 or 10 times will do the job. i'm not a beginner and already have a decent vocab level built up

nonetheless i still find that kanji is serving as a big barrier to my ability to read japanese because for all but the most common kanji which i run into all the time i can't recognize them outside of the exact words i know them from and thus fail to realize when a new word i'm seeing uses kanji i already know from other words

this makes reading more of a chore than it needs to be and makes it less likely that i will remember new words when i encounter them

i don't use anki for vocabs cuz i hate having to interrupt my reading to make cards and don't feel like vocabulary cards are useful anyway since you can't acquire words from flashcards (i think anki just tricks people into thinking they know words that they don't, and this is why so many people think anki "works")

I started to formally learn Japanese when I was 13 (I’m now 34). I never became fluent as I didn’t get to continue my education but I’ve always kept up with incorporating Japanese words and phrases into my daily life as well as teaching others pronunciation (the way that I was taught).
